From the Mac can you delete the files or folder that is an issue?? I would think creating it from the PC would be OK.. Do you have full read and write permissions?? Can you delete the folders? Try the same thing.. Can windows read and write to the directories?

In fact, it may be worth buying two external hard drives so you can keep one offsite in case of disaster, theft, etc. You then rotate the external hard drives weekly or whatever you choose so you always have a current backup offsite. Time Machine only runs on a individual Mac computer, it doesn't run on the actual Time Capsule.
